I usually turn my coloring layer to "Multiply" then you don't have to have a transparent file. You just color it and the lines stay black. :)

If you're using Photoshop or Sai, you can set the lines layer to multiply then make a layer beneath it and color in the lines. You can't get rid of the white background, but you can at least color in layers. :)

in photoshop, you can select the whole white background with color selection and just erase it, to have a transparent background. ^^

That can give the outside of the outline a very rough grainy look, because by selecting the outside you're also selecting similar pixels within the lineart. Its not just black and white, its a make up of smaller pixels of greys.

when you use olor selection (not magic wand), you an select the percentage of color you're going to erase, that include the white that's mixed with black. it will be almost the same as using a multiply layer... you need to ontrol that percentage to not end with undersired efects. ^^

The multiply layer in other hand, apply the black of the lineart as value modificator to the color that's under the lineart. if the lineart have "greys" around it (as you suggested, and as it probably will be), the greys will afect the color where it's over and made blues, red, and green's darker around the lines.

Both methods work okey (but in Multiply, you will end with a colored lineart (that simil blak, instead of real blak))... I can ensure that. ^^
