I interpreted the 'other black holes' line as referring to other galactic core supermasive black holes in OTHER galaxies; at least that's how it looked in the fourth panel.

Partially. I believe it's intimated that whatever went wrong in the calculations, it opened up the rift and his ex (Baelin, BTW, the white mink) is presumed to be the first victim of the Vitrin Entity.

They alerted the other universe to their existence when they tried using a black hole to teleport, and beat off it's attack.
Now it seems that it decided to out-flank them by entering their universe through other, undefended black holes, and has been busy devouring the universe while they were busy with orgies and space-twitter for the last 200,000 years - long enough that they can see it's progress even without FTL technology.
Tho this does make the 200 kiloyear time skip make more sense from a storytelling point of view.

If one of our presently observable stars were to suddenly burn out or supernova, it could take tens to hundreds of thousands of years for its observable light to disappear in the constellation to a naked eye on earth. So unless those telescopes are advanced enough to view lightyears away solar systems in real time, there's terrible implications this has been happening for a very very long time.
Except that there are potentially around 10 exoplanets within 50 lightyears of Earth that we could probably make habitable.
If we take ToT's situation to be similar, that's a LOT of sky to see change after 200k years. I'm thinking they know how to terraform, as well, especially after a good chunk of Farelliar got munched on by the Vitrin Entity.

Well at least so far none of these people made the notion of making some kind of super duper special awesome size space laser or rocket, just shoot at this threat, and letting God sort it out. You know like every single world ending disaster movie where a seemly unstoppable threat show it's face.
Entire stars and solar systems around the galaxy vanishing abruptly. They cannot run from their problem, it will inevitably find them again.

Happening near the black hole at the center of their galaxy. Happening at other galaxies also near their centers which if they are spirals or similar also have super massive black holes at their core. Planets going missing near said locales... Hear me out. Maybe just maybe something g is wrong g with the backhoes and your math about them causing them to expand in size exponentially sucking up all those planets. Cuz I think a rift in the fabric or reality itself would shoot up more of a sign. Also how are they detecting all of this in real time when those galaxies are an unfathomable distance apart cause that technology I would pay to see
In our own universe the nearest galaxy to us with a supermassive black hole is the Andromeda Galaxy, which is 2.5 million light years away. So either this problem has existed before even the Vitrin orb come into existence, or their world is part of a cluster of small galaxies with supermassive black holes all within 200,000 light years of each other.
