Well, there's always two possible answers for why the ponies can do stuff with their hooves:
1) Science!
A horse's hoof is actually a protective covering around their toes.. yes, equines have toes. In a society where ponies and similar hooved mammals have become the dominant species, chances are their hooves have also developed differently, such as being more flexible / dextrous then they appear. The fact you don't see it in much detail can be chalked up to the art style.
2) Magic!
All ponies in MLP have at least a latent amount of magic according to the creators, even the otherwise-normal-except-they-talk Earth Ponies. So they could employ a limited form of telekinesis allowing them to manipulate small objects in their forehooves.

Heck, when horses were much smaller, tens of thousands of years ago, they didn't even have hooves at all, JUST the toes! I'm trying to find a good link for it, but essentially, their toes kinda fused together over the millenia, with the protective covering of a hoof around them as they got larger, to better support their weight. If you look at skeletons or art of ancient horses.. not only were they tiny (about as big as a medium-sized dog... or a My Little Pony...), but the feet were just the toes at that point.
