Note: This can affect you if you have an older version of Skype if automatic updates are turned on. Be sure to see the instructions below to turn off the updates!
Issue:
Apparently, all of the 6.x releases of Skype are broken at the moment. Occasionally IMs will come in completely out of order.
For instance, I just had a conversation that went like this:
11:24 AM Them: Reply
11:37 AM Me: Question
Not only did it show up before my message, but it showed up back in time!
Resolution:
Apparently the fix is to revert to version 5.10.0.116, available here:
http://download.skype.com/msi/Skype.....5.10.0.116.msi
You have to uninstall Skype 6.x before you install 5.10.0.116, since it won't automatically install over a newer version, but your settings and logs will still be there!
Disabling Skype Updates:
Also, make sure to turn off automatic updates!
Tools > Options
Advanced > Automatic Updates
Click "Turn off automatic updates"
If it says "Turn on automatic updates," everything is good to go!

It was going on my nerves!
I believe you may need version 6.x of Skype in order to sign with your Microsoft account, however. You may want to double check that.
There's also a few places in Skype you can check:
Contacts > Contact Lists > All should be checked.
Contacts > Hide Contacts Who > Make sure none of these are checked.

Skype always enforces the display order by what time they were received,
But the newer versions mucked up how that is generated.
It makes having conversations with some of my friends in Canada a real nightmare.
