I'm not sure that he's developing a conscience so much as he's realizing that what he wants and what Team Rocket demands of him are two different things. Up until now he's done as he's been told and taken the easy way out, but he's never been ordered to surrender a Pokemon before. And right after almost losing several of them, at that.
It's still a good development, and perhaps the first step on developing that conscience. Some of his Pokemon need to make that change too, though. A few of them were worse than Bret, and they'll drag him down a darker path if he's not careful.
