Although this does take place before season 3, I doubt this story would grossly change the events of the reestablishment of the Crystal Empire, but it will certainly have the significant change of, rather than it being a test of Twilight's character and her readiness to be subjected to Celestia's mysterious plans, it'd just be an assignment for Twilight on her behalf.
