I actually read a pretty good fan-created version of 40K Skaven: basically, it proposed that they were another created race like the Orks and the Eldari: but they were basically the Old One's R&D department. THier job was to experiment with new ideas, that the Old Ones would then take and refine. They in fact invented the "Under-way" which was a prototype for the Webway. After the fall of the Old Ones though; they started created their own minor chaos god: the god of deceit and ruination... which is also why they're so illusive: it's impossible to keep information about them because it degrades when nobody is looking at it, and people are predisposed to not believe they exist; like the perception filters from Doctor Who.
