The Laughing Fish - great adaptation of the comic of the same name, with a few elements of another comic "The Joker's Five way Revenge" thrown in as well, also Harley Quinn's second appearence in the series
Heart of Ice - the episode that fleshed out Mr. Freeze as a character
Two-Face - the origins of Harvey Dent's dark side after getting disfigured in an explosion and becoming Two-Face.
Heart of Steel - a two parter focusing on a supercomputer named H.A.R.D.A.C. replacing many of Gotham's citizens with robot duplicates
Feat of Clay - another two parter this time showing the origins of Clayface (Matt Hagen). Interesting to note that this version's actor background was lifted from the earliest incarnation of Clayface in the comics (Basil Karlow) whom was more of a master of disguise than a shapeshifter like Hagen's was.
Over the Edge - I know this one was technically on the New Batman Adventures (the series that aired alongside Superman the animated series on Kids WB as The Batman Superman Adventures), but it was also a pretty crazy episode where Batman and Robin (Tim Drake) are being hunted down by Commissioner Gordon and the Gotham PD after The Scarecrow kills Batgirl.
Two Face - The origins of Harvey Dent and how he became "Two Face". Also, in my opinion, Batman TAS also had the best version of Two Face. Along side with the obvious of Conroy being the best voice of Batman.
Heart of Ice - The origins of Mr. Freeze. I can't help but sympathize with Mr. Freeze since he wanted revenge against Boyle who was a much bigger douchebag.
Almost Got 'Im - Seeing five of Batman's enemies gathered around to play poker and share their stories as to how they almost succeeded in killing him. And how Two Face's split personalities can actually agree on one thing...to harm Poison Ivy, the woman he dated awhile back who tried to kill him.
It's Never Too Late - Mob boss Arnold Stromwell losing the mob war against Rupert Thorne and discovering how his drug operations have nearly killed his only son and being convinced by his brother and Batman to quit the life of crime.
A Bullet for Bullock – I always liked Detective Bullock, always gruff and mean spirited and butting heads with Batman a lot. Until he is forced to asked Batman for help when someone is out to murder him and finds out that his personality has made him a lot of enemies.
As someone who does a lot of writing and critique of writing: I STILL use Almost Got 'Im as an example of how well-written characters don't even necessarily need to be "doing" anything for their interplay to still be fun to watch.
The Grey Ghost: Adam West made a guest cameo in that episode.

Baby Doll: A woman who never grew into adulthood despite that she has a mind of an adult.
The Man Who Killed Batman: How a thug thought he killed Batman, but turned out he was alive.
Joker's Favor: Love the part where The Joker himself seeks Batman's help.
Almost Got Em: All of the Batman Villains play poker and tell a tale on how they almost got Batman. Killer Croc is my favorite part.
The Strange Secret of Bruce Wayne: How Dr. Hugo Strange. (no relation to the sorcerer supreme Dr. Strange from Marvel) discovered Batman's identity long before Batman Arkham City.
