It looks to me like you've already pretty much got the hang of it! Lessee... replies to comments, check. Replies to shouts, check. Submitting art, check. The note system is super-straightforward, so that shouldn't be a prob. Similar to DeviantArt, the other major functions the site has are 'Watch,' which alerts you to any new art or journals posted by the user you watched, and 'Fave,' which keeps a running list (albeit unsorted and unsearchable) of images you like a lot. The other common question is how to enable mature or adult art - the default setup censors those, which for better or worse hides a substantial amount of the art on the site. If you haven't already spotted it, that setting is under 'Control Panel,' then 'Account Settings.'

What else... ah! This link might be handy: http://help.furaffinity.net/article.....and-Codes.html It shows all sorts of tags you can use in captions and comments. One that I didn't see in there and may be handy for your comic is the sequence code. Typing the submission numbers (found in the url) in brackets separated by spaces, like so [369022, 98655, 375898], will create a series of links, like this <<< PREV | FIRST | NEXT >>>. Add that in the caption for each image in the sequence and you have yourself an easily navigable comic!

Thanks for all your help! ^_^ The sequence code did come in handy and I appreciate the link to all the codes, tags, and such. You're right, most of the stuff on here is pretty similar to DeviantART with a few minor differences. Just going to take me some time to get used to.
