Q: Multi-computer and multi-drive file synchronization?

I don't usually ask technical questions here, but there is so much different software to choose from I'd like personal opinions.
The premise: I have two computers (a laptop and a desktop) and an external (2TB) hard drive, and a large set of files (Just under 1TB) that should remain identical between the three. A subset of those files (Roughly 5GB) are being backed up to an online backup service (In this case, SpiderOak).
What would be nice would be to use my existing software (SpiderOak) to synchronize the files between the three "systems." However, SpiderOak only allows me to synchronize files that it is backing up to its online service. Currently I have 6GB of free storage. I have roughly 1TB of data to synchronize. I would have to pay a very large amount of money every month to backup all those files. Therefore I cannot use SpiderOak to synchronize those files.
At the moment I backup the files from my laptop to the external backup drive using a Windows version of rsync, which unfortunately has to copy the entire file if any part of it has changed.
Also an issue, my laptop has two 500GB drives, while my desktop has a single 1TB drive, therefore causing the directory structure to be different between the two, although I can move around data to simplify things.
Addendum: Currently both computers are running Windows although I would like to have either one run Linux and still maintain synchronization.
The question: Do any of you know (preferably use) good software that does not require a monthly fee to sync the files between two computers and an external drive?
