Call to Action: NCIS: Ponyville

Arrite, essdew anudderwunna dese.
...Right, I guess Ponyville is a terrible setting for an NCIS, being nowhere near an ocean. But that's not the point of this type of exercise, is it? It's to see how well the archetypes of one show can match those of another show. And there are some pretty good matches here!
Tony DiNozzo/Rainbow Dash
Swagger. Braggadocio. 'Nuff said.
Abby Sciuto/Pinkie Pie
Nopony's very gothy (except Luna, perhaps), so that's not a factor. Seriously. Don't go there. But Abby is super-perky (often hopped up on Caf-Pow), has music playing all the time, and is generally hard to pin down (names and talks to her equipment, wins several offscreen fights).
Tim McGee/Twilight Sparkle
Tempting as it is to assign Gibbs's leadership role to Twilight, he's too intimidating and too technologically clueless. (Doesn't use e-mail at all, though he was comfortable operating the mimeograph when the power went out.) McGee, on the other hand, is a proper socially-awkward egghead. (A bestselling author, even! Twilight would like that!)
The last three are a little trickier, in that I see two good assignments and I'm not sure which I prefer. Let me put them in the context of the possible mismatches.
Ziva David/Fluttershy
Fluttershy being assertive is the exception. Even when Ziva isn't beating thugs into submission, she doesn't exactly whimper in the corner.
Rarity, meanwhile, can at least pull the role off. And I like the idea of Applejack, the only pony unsubstituted from Lauren Faust's concept art, filling the role of Ziva David, who came onto the team after Kate Todd was... yeah.
Dr. Donald Mallard/Applejack
Not to say that autopsies aren't hard, rewarding work, but running one farm over many years is quite different from thoroughly examining bodies, enough so that they don't need to be seen ever again.
However, I can see Fluttershy taking on the role of psychopomp, talking the dead victims through their passage to the next life. And Rarity should have plenty of stories to ramble through on totally relevant tangents. Plus, Spike as Jimmy Palmer would be funny opposite her.
Leroy Gibbs/Rarity
Gibbs is all business. Whenever Rarity is all business, that business is usually in service of pleasure. Alternatively, Rarity cares about image (her own and others'), and Gibbs can't.
Applejack, of course, would be a natural to rustle up the team and corral suspects. But even though Fluttershy doesn't strike me as the Marine type for the same reason she doesn't match Ziva, I should point out that Gibbs achieves a lot without raising his voice.
Actually, since Applejack can be very warm in public, whereas Gibbs has shunned awards ceremonies especially when he'd be receiving, I'm leaning towards Gibbs/Fluttershy, Ziva/Applejack, and Ducky/Rarity.
