For Paint tool SAI (http://secret-pony.deviantart.com/a.....icks-298578153) this guy describes a lot of really useful tips, but look at step 2 for color specific stuff. Theres also a lot of other useful tips in there was well :d
Now Photoshop is a bit more complicated, but you will still get good results. I keep my line art on a seperate layer and usually keep the color layer below it since the lines overlap the color.
I use a magic wand tool and then to the "Select" drop down menu on the top, then I use Inverse so the selection will be inside the art itself. After that, I go to the select menu again and click "Modify" and go down to "Expand". Now, you should expand it by 1 so that the selection will be inside the line and wont leave any clipped color out.
