Well for a start, its good to have layers by colors, have a Lineart layer on its own on top, and the colors go below.
Whenever 2 areas of colors collide you make a new layer so that they don't leak on to each other.
Also you can use the "Lock transparency" on a layer so that you can only paint inside that layer without leaking out when shading.
