Antialiasing lineart before bucket fills will cause the speckling around the borders. Generally if you're doing flood fills on simple lineart, you want aliased (sharp-edged) lineart. Afterwards, antialiasing the colored work smooths out the lineart. That's usually accomplished by shrinking the physical size of the artwork (this assumes you work on an image significantly larger than the version displayed on the Web).
A fair number of digital artists employ coloring methods that involve coloring "under" the lineart by way of seperate "layers" which act like animation cels, allowing one to extend color to the most solid portion of the line without affecting its fuzzy borders. I'm not that patient--I lasso, bucketfill and save the fancy stuff for later :)

Hey thanks for the tips. I did start experimenting with anti-aliasing and seemed to make it work better. I know I've tried certain things like doing the cell coloring type method, but like you I found it takes just as much, if not more patience. I do the mask/bucket fill, and do a big cleanup later.
