And Wonder Woman doesn't have Darkness as a spell-like ability like Drow do.
Superman does not have a Special Mount or a magically enchanted weapon, as he would get from attaining the 5th level of Pathfinder paladin.
In order to equivocate super heroes with Pathfinder equivalents we need to take into consideration a somewhat loose generalization of the hero's powers, attributes, and capabilities.
So because he is regarded as being able to beat anybody with the proper time and preparation, I think that it would make the Pathfinder class that most lines up with Batman being the Wizard. Despite a low number of skill point, a Wizard has a high Int score and thus is capable of being very skilled.
I would think it would be very seldom that one could transfer a character from one system to another and change nothing. In your own example and methodology Superman can't be a Paladin, because Superman does not get his powers from the worship of a divine being, nor from his devotion to justice, nor are Scorching Ray (lazer vision), Cone of Cold (frost breath), and Fly on the Paladin spell list. :P

In Pathfinder, it would seem, that wizardry can be learned through study by one with a gifted intellect, and a known option with a magical world. In Pathfinder I think that's what someone with Batman's intellect would do. I would say Wizard, with a few multiclass levels, and then going Eldritch Knight PrC.
There is an archetype of monk called martial artist in Ultimate Combat that strikes down the lawful alignment restriction on the monk class I'll have to look and see how freely monks can multi class in PF although if I was running this I would allow free multiclassing if it fits your stated build.
I would think Green Lantern would be an Evocation and Abjuration-focused Sorcerer of some sort.
The only thing I can think of for Flash would be a two-weapon fighting Monk, who pairs up TWF and Flurry of blows for the maximum number of unarmed attacks possible, and the fastest movement rate of all the classes.
I would say Wonder Woman is a min/maxed Fighter utilizing a pile little-known and possibly third party source books, played by That One Guy who insists that losing her powers while in bondage makes up for her outright overpoweredness and questionable use of custom magic item construction rules. Also plays her as a straw feminist with heavily creepy overtones.
Batman is, as I mentioned, a wizard with a massive bank account, and thus his spellbook consists of several tomes and gear with a mindboggling array of Contingency spells layered on, with a staggering array of mundane items, wands, rods, staves, etc tucked into various pocket dimension-bearing items.
Superman is obviously the overpowered DM player character.
