As this question was raised before, I now finally have an answer to it.
The implications it that the dungeons in most games were once occupied by normal people. As in human beings like your or me. As such, they're stocked with things that people would use or consume. Weapons, armor, potions, and even food make sense being in monster occupied temples and dungeons when viewed under this light.
In Morrowind, Daedric temples are often occupied by ordinary mortals as well as their more monsterous. In those places, it's not out of the ordinary to find liquor, food, not to mention a whole slew of too much litter.

You know, in one Hero Wars (aka Runequest) game some friends and I were playing... our group realized we were about to get into enough trouble that our chief would have to kick us out just to save the rest of the clan. So we went to a cave setup we'd helped clear out before, with some creatures there that liked us for removing the chaos-spawn previously, and we set up a cache of equipment and money for later with these guys to guard it.
We were discussing setting up other caches when one of the players got an odd look on his face, and said, "Guys... you realize that we've just stocked a dungeon for the next group of adventurers?"

You know, that's also another excellent explanation. Other travelers and poor saps who once frequented dungeons and caves leaving items to be used or salvaged later.
Actually, once upon a time, if I remember correctly, it wasn't too uncommon for folks to leave their hunting shacks open and well stocked in case some poor soul happened upon it and was in need.
