Well, in the game's story there are two types of cubes. Storage Cubes and Companion cubes. According to the creators, the Storage cubes are weights, while the Companion Cube was designed with a heart and made to keep the player company as they'd be using the same one every time they saw it. In Portal, you are alone inside a testing facility with nothing but a disembodied voice. The companion Cube basically serves a one-time-use in puzzles, where you would normally use it and then find a way to replace it with a generic Storage cube in order to take it with you and send it to the next test chamber. This all adds up to a climax where in order to continue, you have to drop the cube down an incinerator, destroying it, along with the only companion that you have.
In Portal 2, they were designed to hum and give the player a calm atmosphere to work in. It's revealed that there are more than one. Of course, however, in Portal 2, you are made to feel far from alone, with two computers giving you company and instructions whenever needed. Therefore, the role of the companion Cube is reduced. they only appear once in both campaigns. In the single player campaign, they appear once in a test chamber, the test chambers have an energy field that destroys all inorganic material, including cubes. The Companion Cube chamber is the only test chamber to not have an energy field, allowing you to take the companion cube with you akin to Portal. However, taking it with you prompts the computer to destroy it yourself and makes fun of your for trying to find a companion like you did in the first game.
