I'm not entirely happy with this story, so I'll just say that right now. It's just that if I were to carry on any further then it would become really forced.

Would be amazing? Well, I can definitely see why it'd detract a lot from the story. (If I sound ungrateful for all the nice things you had said about my story, then please ignore me. I don't mean to sound, um... Upset.)
Anyway! What I was most unhappy with was the way I portrayed Twilight, and Trixie. I thought for sure that it'd be the biggest problem with the whole story.

Oh, no, please don't take what I'm saying the wrong way! As it is now, it is one of the best padded pony pieces, best padded pieces in general, and one of my top fifteen favorite stories because of all the heart it has.
Well, the buildup and how you portray the, go together. People say I kept Mrs. Cake in character in my story. I didn't. I simply built her up to her decision. You can change characters as long as you give them time to change. There's nothing wrong with how you wrote them, they simply needed more time to make their grand decisions. Like Twilight's desire to baby Trixie permanently was a little fast.
Again, though, my criticisms are just for improvements to an already great story~
