Um um, well I use SAI.. And normally I do the flat colours layer by layer and when I'm done, I go back and add a clipping layer to each, where I think fill in the shading with black, click preserve opacity or something like that, and then fill with the colour of my choice. After that, I continue to add clipped layers to them and I will normally take the air brush and use a soft black for shadow and then another layer on luminosity to add light to the shade... If that makes sense haha. Hard to explain, easier to show. :)

Sounds like an interesting enough process. I do something similar, but I don't achieve the same look. I work my way from furthest back object to front-most object. On a character that would be essentially skin/fur, eyes, hair, then clothes and accessories. I lay down my flats, establish a clipping mask over said flats, then use the brush tool to gradually apply all of my shades and lights. Then I use the flat color to gently blend things where they need blending. It's a rewarding process ^^
