What idea I'm working on (and had Gen draw this based a little off it):
"When the Autobots united under the leadership of Orion Pax (calling itself Optimus after having to be rebuilt after nearly being destroyed by Megatron), the scene was set for a long and drawn-out war. A temporary diversion from the ensuing conflict was caused by a Dalek invasion taskforce. Neither side officially allied with the other, nor called a truce or ceasefire, but both unofficially suspended their hostilities to deal with the threat posed by the Daleks; only limited intelligence operations against each other were carried out during this time. Shortly after full-out war resumed, after the Daleks were routed, Iacon (the Autobot capital, severely weakened by the Dalek onslaught) fell to the Decepticons. Over the course of the war, it would be repeatedly taken back, only to be captured once more, until a renegade Decepticon faction destroyed the city with nuclear weaponry (also intended to take out Megatron and its lieutenants who were in the city; they only narrowly failed in that)."

Daleks are cyborgs - inside each Dalek is an organic creature, a "bubbling lump of hate" as they've been described on at least one occasion.
