As many of you know, Pokemon Origins didn't end well for Mewtwo. It wasn't horrible (as in he wasn't killed), but the Charizard fanbase got a huge circlejerk and it was at Mewtwo's expense.
This is a much better ending than what the minds at Nintendo and GameFreak came up with! A psychic can look into the future enough to prepare for almost anything...and eventually Mewtwo had to set his trump card into play.

Plot Armor = things not killing you or bad things not happening to you when they clearly should, or good things happening for the protagonist that clearly shouldn't (i.e. "AIM FOR THE HORN" with Pikachu trying to Thunderbolt a Rhydon, setting off the sprinklers in Brock's gym to beat Onix)...solely for the sake of progressing the plot.
Mewtwo would normally be able to perceive Giovanni being a threat to him and extinguish said threat, but was not able to because the plot of Mewtwo Returns needed to advance.
