Well, a few reasons. I had a faux pas with the Masterball in part 31 of my Let's Play, https://www.youtube.com/watch?v=B9P4QegrHSk
Also, catching Mewtwo with a Masterball in the final part of my Let's Play would have been anti-climatic since it's a guaranteed catch.
