I would imagine its not all that different from coloring digital lineart, it just looks rougher. I used to do my colors by hand ( lineart set to multiply, and a normal layer set underneath the line art ), but recently I've been using the magic wand tool to make masks. It really speeds up the process and ends up making it look a bit cleaner with a bit of touchups!
