Well, I use GIMP, this is how I color:
1. If the lineart isn't transparent, I set the lineart layer to Multiply.
2. Set up transparent layers beneath the lines, all set to Normal. I usually have one for the base color, one for accent colors, accessories, etc. This helps so if you go out of the lines, it doesn't mess up everything else you've already done.
3. Add color!
4. Export as a .png [or whatever file type you prefer].
