Sai's BG are by default transparent even though it shows as white. When you save to have it show, save as a 32bit PNG. This of course doesn't work for scans or if you use fills. Easiest way to test is just work in layers, and do all you are on a layer, and have a solid base layer that is some weird color or pattern, then hide the layer when you save. That way you can see if you are drawing something transparent or not.
