I usually have a colored layer on top of the flat colors :D then I take multiply on it so it's like an overlay, then I just add white to where I want the highlights to be on the colored layer c:
If you understand what I mean xD (It's not what I do in this walkthrough, here I just draw the markings on different layers then I lock them and shade directly on it c:
