The Megadrive version (it's called the SEGA Genesis here in the US).
I've seen videos of the X68000 version on Youtube, which is very impressive. The automatic cannons on the Granada actually *sound* like automatic cannons (they make a sort of a sizzling sound in the Megadrive version), the digitized speech is less garbled, and the explosions are crunchy and LOUD. The detail and color palette are much better than the Megadrive version as well.
Also missing from the Megadrive version is the intro cutscene, which was replaced by scrolling text explaining the Granada tank's reputation a bit. Somewhat sadistically, screenshots from the X68000 intro were scattered throughout the instruction manual for the Megadrive version, which left me wondering, "Is this game based on an anime? Why wasn't this in the intro? Will I see it in the ending?!". Little did I know at the time that I was Rick-Rolled, game export style (though not as cruelly as with the export version of Ace Combat 3: Electrosphere, in later years). XP
However, the Megadrive version has two distinct advantages. First, it includes an entire extra level that wasn't in the X68000 version; second, the Megadrive audio chipset makes the theme for the second level sound way more epic.
