Set your scanner to 300dpi, and leave the contrast and brightness where they are. It will be just fine then.

I would go as high on the DPI as your system and drive space can take.
300 is a bit low for artwork so id go 600 or more if you can. (300 works for text and B+W line art but not colour)
If your paper is pretty thin I would put another sheet over top to prevent shine through or use a heaver paper like you would find in a coiled sketch book like 24lb bond or more (compy paper is 20). You might also wanna choose a lower gloss and less bright paper for your drawing as the light can sometimes reflect and cause distortion. 96 or 98 brightness may work for a project or presentation but the glare in scanning is pretty crazy.
As for tweaking just play around with it but from personal experience coloured pencils do not provide full saturation as ink or markers would so theres not much you can do other than tweaking the mediums or drawing techniques.

hence tweaking your drawing techniques... but a thicker paper can alleviate poor pencil stroking as it wont be as obvious.
as i said at some point your not going to get 100 percent quality on coloured pencils because of how they work and are applied. Its why alot of artists use markers or coloured pencil with marker highlights.
