Because, if I remember correctly, Cobra wanted control, not destroy anything at all.
A lot of villains typically want to destroy something to set a symbol for their greatness ( like the Taliban nuking the hell out of the Buddha of Bamian ), or want to destroy something to feel better over previously received / perceived insults & injuries ( like the pukes that shot up the french cartoonists ) .
Cobra would have been perfectly happy sneaking into the highest command levels and then controlling the world, retrieving their share of the spoils and supporting / pushing issues into the directions they'd like to see things take. Every opposition would first be discredited, and then later on silently cleared up, or, if discrediting wouldn't work, something always can be fabricated. And then the normal course of thigns would take it's run, no need for Cobra to get its hands dirty.
That's at least how Cobra would be happy to work, as I perceived it.

Well ;) Most "villains" are from kids shows or from entertainment on that level.
Bond-Villains were a slightly different calibre, but they always had good taste in women.
So, every villain from the entertainment-universe had its perks.
Real villains simply don't get the glamour - or have some fancy reasons for being villains or at least weirdos.

I still say the only way Saddam Hussein could have avoided being killed was to dress up as Cobra Commander and make himself look as absurd and crazy as possible so it would be almost embarrassing for the US to go in and fight him.
