In terms of Zelda games, the only minigame I remember finding annoying was the horse race that you have to do to get Epona in OoT, and that was mostly just because playing it on an N64 controller hurt my thumb so badly as a kid. The N64 had great games, but I hated the controller so much because of that hard-ass thumbstick.
