I use the lasso tool and than Edit -> Fill, mainly, if the areas I want to fill are smaller I simply use a brush to fill it with flat colors ;)
I am coloring behind the lines, them being on a own layer above the colors, so I don't need to be too careful in filling in the flats, because you won't see the edges under the lines.
