I'll try to sum it up best I can from what I remember, but I have not solved all things myself as they are not known yet.
First of all, this is not another Golden Freddie, it is Golden Bonnie, aka Springtrap as it is known in the games.
Second, apparently, someone has reprogrammed the once harmless animatronics of this pizzeria to be psychos bent on killing the nightguard as part of a twisted survival horror game, but they remain harmless during the day. This was all started by Foxy biting a child long ago, and then, they corralled a bunch of kids into the back and essentially, well, ate them. Those same children now haunt the animatronics, although that doesn't seem to really cause anything, they're just trapped in there and unaware of it.
The question here is who is really the one that made the other animatronics do it? Apparently, it wasn't Freddy, but does that mean it wasn't just the Freddy we know, and it was the older Freddy found in the basement, or does he just mean Freddy in general, meaning it was neither of them.
Another question is just what does Golden Bonnie/Springtrap have to do with all of this. It was revealed to us he's the one that's been keeping the children haunting the animatronics for this long, and now Golden Freddy seeks to end that. What exactly that means remains to be seen. There's lots of speculation to be had there, but none of it can really be substantiated.

I will try to answer these as close to the actual canon of the games themselves but I am not sure how much it could be applied to these comics as they are not 100% locked to the canon of the games.

Ok with that out of the way.

Originally it was the Puppet that bound the souls of the five dead kids to the main cast of characters in the main games (Freddy, Bonnie, Chika, Foxy and Golden) as shown in the Give Gifts, Give Life death minigame in FNAF2 (Note:While the game shows only four bodies in that game the fifth body appears in the last second before the jumpscare, namely Golden who actually does the scare).
A reason given for this is that the Puppet wanted to give life back to the children by giving them new bodies much like it was given. (Yes we know that the Puppet is possessed by the spirit of the first child killed and shown in the "Take Cake to the Children" minigame. The proof for this is the fact that during the proper Happiest day Minigame during FNAF3 there are 6 kids that move on from the after life, the sixth being the puppet, the other five being from the give gifts, give life minigame).
But it must be noted that the puppet didn't kill the kids, nor did any of the other animatronics. They had been killed long before Freddy and crew arrived. The most likely suspect being the purple guy, during the foxy minigame in FNAF2 he shows up and when Foxy does his usual run to the kids he sees that there are now there are five dead children in the room. Further proof is given by Phone guy in FNAF2 with this line :"Someone may have tampered with their facial recognition systems - we're not sure. But the characters have been acting very unusual, almost aggressive towards the staff. They interact with the kids just fine, but when they encounter an adult, they just...stare."
This also lends weight to the theory that it wasn't a actual kid who was bitten in the bite of 87'. A better suggested victim would be Jeremy Fitzgerald (the player character from FNAF2) as this line was said by phone guy in the year 87' "Uh we have one more event scheduled for tomorrow, a birthday. You’ll be on day shift, wear your uniform, stay close to the animatronics, make sure they don’t hurt anyone okay, uh for now just make it through the night,"
It should also be noted that the Bite of 87' didn't kill anyone. Just permanently damaged someone and ruined their lives. Also it doesn't make sense that one of the original five did the deed, it was the toy animatronics (Who were both fully functional and more expensive) that were decommissioned as a result of these actions.
I should point out the consuming the children might be their way of trying to understand what had happened. The act of consumption is to take something (Food and water) and through digestion make it apart of oneself. So by putting the kids into the bodies of the animatronics they take them into themselves and as a result become sentient. (Don't ask me for details this is all conjecture). Also the murder did use one of the wearable suits to do the deed of killing the kids so it would be understandable they they think they are killers too. "Someone used one of the suits. We had a spare in the back, a yellow one, someone used it...now none of them are acting right." Phone Guy.

Quite true. This is
Karrnade show and he gets to make all the rules. My best guess is that Springtrap is lying and/or altering their memories to torture them (Which I must point out are now digital in their new bodies, hence the need for Nightmare Golden to send the kid a file); so really he has nothing to lose by playing this game with Golden and everything to gain. In the original three games the kids could remain trapped in the broken animatronics forever as shown in the bad ending of FNAF3, it took the combined efforts of all the toy animatronics (Who are shown to not have souls themselves) to somehow reach each one by finding exploits in the code that they could use. Even then it was the Puppet that finally put them all to rest even after they had avenged themselves against the one who killed them.
Lastly as we are deep into spoiler territory I might as well point out to people who are wondering Springtrap is the monster from FNAF3 and contains the decomposing dead body of the Purple guy, a man confirmed to have killed on kid on screen during the SAVE HIM minigame. He is also the prime suspect in the killing of the other five.

Don't worry about it. The best thing about the FNAF story is the fact that it is so vague. Leaving people able to debate and come up with their own stories for themselves. So there is nothing wrong with you come up with you own story and telling that. Nobody said you had to keep things according to Scott. Especially when he seems to go out of his way to be vague.
Personally I like that Uni isn't saying in the room all the time. It makes for a better story and changes up the background.
As for both he purple guy himself/herself. A popular theory about the series is that that is more then one killer in each of the mini games (the character seems to have different sprites and at one point looks more pink then purple). Another theory is that the night guards all wear purple as well and that the killer himself was a night guard, but it is just that, a theory.
As for the puppet well you could say that he left and we would believe it. With the main cast turning into nutjobs and with that sadist springtrap in the building he would have very little reason to say. After all even phone guy said that the puppet was "always thinking and he can go anywhere". So why not as far away from the guy who might have killed him.
As for the changes to the characters themselves. Personally I like your version of the characters. To be honest Scott's characters were just robots with vague backgrounds that were just used for jumpscares. Your characters have more rounded personalities with motivations and flaws and as for the changes to their over all shapes. Well that could be explained by the existence of springtrap himself. In the main games he was created or rebuilt from parts torn from the main four. So if they were fixed after using any remaining parts in the building it would explain the differences.
If anyone asks why the building is different then the one in the main game you could say that this is the sister site mentioned in the games.
As a fan if both the series and your story I enjoy the mental challenge of trying to sync up both stories in my head.
So don't feel sorry and continue being awesome sir!

Also you could say that the killer knew he was putting the children into the bodies of the robots and what would eventually happen if you wanted and we would believe you. After all we never got a good excuse for how the first victim actually became the puppet in the first place. He/she could have even tricked the puppet into creating the main five. Which would make it even more painful when they turned into madmen and assholes.

I tried to keep the information as it is presented in this comic, as I know it's a separate story. I've made no assumptions based on the game, just what is presented in this story. There are more questions than what I said about this comic in general, but I tried to stay relevant to the questions at hand, although the other questions are sort of relevant. I will say no more, though, since I know whatever answers I seek will come
