I think you would need to cast the eyes in 2 times then, first filling only half to 3/4th of the mold and when that dried enough put in the gemstone and cast the rest of the resin. If you want a less centered pupil you'll need to put in the gem when the resin turns into a jellylike substance. This differs per resin and how much hardener you add.
