I you were to bring logic to this character who is already so big she should be crushed under her own weight, the the most sensible way would be that the right head controls the right arm, the left head controls the left arm, and the middle head controls the torso and tail.
But usually their movement is syncronized, or they can shift who controls the body. hat's what I usually see people say their cerberuses, orthrus and hydras do.
