I never understood why bad guys wanna rule the world; seems like a lot of boring paperwork and meetings would be held.

Someone needs to bring order to the universe, and as it seems that most leaders, especially those who are 'chosen' by their peers are either incompetent or driven by the accumulation of wealth or power for the sake of itself, or a combination of both, it might as well be the guy (or girl in this case) who can back up her claim with superior firepowers and advanced troops.
Plus administration can of course be done by those selected for their capabilities for these tasks (of course constantly monitored of course to prevent any insurrections or corruption) or those especially created for it (which of course Cikyla goes for.) Why use some weak minded or willed individual from a defeated species when an AI hardwired to remain loyal to the point that it would self destruct if it even contemplated rebellion. Think efficiency.

I was however also inspired by the art style of Phantasy Star 4.
