I've discussed this with Brandon, and we've tentatively decided that yes, humans and Pokemon can interbreed. The offspring will either be (completely) human, or (completely) a Pokemon. We kind of think of it as a third chromosome in a way; X being human, Y being Pokemon. Note, I'm not necessarily saying that's LITERALLY what it is, but that's the gist of it.
