I remember that, it was hilarious that the bronies didn't realised that it was mane6's own fault that Hasbro attacked. They made Fighting is Magic look so big that Hasbro saw it as threat to their MLP brand.

It is color of the book's dark magic influence on her. ( Just like King Sombra's eyes turned into green/purple from the corruption. )
But still we know so little of her character's characteristic. Her's eyes may turn into red, when she is harvesting full power of the dark magic. ( Similar to Rarity, when she was corrupted. )
