Spoiler warning for everyone else
He died, then was dragged back to life in a terrifying experiment ... without a soul. Spent untold years as a sadistic plant-monster with the ability to warp back in time (basically abusing save points) and briefly becomes a boss character depending on which route you play.
In a pacifist run, you manage to redeem him enough that he sacrifices just about everything to give everyone else a happy ending ... knowing that once all is said and done he'll be trapped as a pathetic lonesome little emotionless flower for the rest of his existence.

Oh, that's quite depressing, but I suppose it's better he 'pass on' with redemption and peace in the end. Remember to water your flower gardens!

Ah, but if you replay the game, everything is undone.
