to my understanding a pokeball converts them to data, they are stored digitally, and backed up somewhere else. which is how the main character can transport their extra pokemon back to professor oak so effortlessly.

The most popular theory is that pokeballs create a small pocket dimension to store your pokemon and the porygon episode is considered non-canon. Also as far as I know there has never been a situation where capturing something in a pokeball stores them off-site, if you have more than your alloted amount it is teleported to your regional professor ball included.

Also, in my own theory, the way the balls teleport from place to place is similar to how Abra can use the move Teleport to get from place to place, an ability that had been somehow harnessed to allow for this to be possible.

I always thought Mewtwo was pretty epic. He was a completely different paradigm in the pokemon universe, one powerful enough to defy human control. It really made me wish that they wouldn't just willy nilly create new pokemon regions and species without any of the universes internal logic to make sense.
It's confusing as it is. I followed the series up until the first pokemon movie. Then they kept adding more species and more powerful pokemon without explaining how they were never seen before, etc... It gets to look poorly constructed, like sitcoms that introduce cousins you never heard of or a character's favorite thing that was never mentioned before now.
