War. It has taken many shapes, many faces and many purposes. A terribly long time ago, a species known as Humans had dominated the planet. They had built civilizations and prospered.
But their world had limited food and water, forcing some civilizations to attack their neighbors for the precious life-giving bounties of the earth. Others, more secure in their prosperity, launched attacks out of spite or misunderstanding. Others still attacked their neighbors in a grab for power. One human even invented a terrible weapon with which he used to get revenge against the world that had hurt that which he had loved.
At the center of nearly all of these conflicts were the Pokemon. While Humans had tools and man-made weapons, they used Pokemon as their front-line armies and weapons. In time though, they found a peace and harmony. But it would not last.
When the age of humans had ended, the Pokemon had changed. An evolutionary diversion wrought either through nature or through science, nobody is sure which. The new evolutionary branch took on the general shape of the Humans that had once lived, but remained close to their original Pokemon forms. This new evolution was rumored to have been sparked by a Pokemon that humans themselves had created, a Pokemon known as Mewtwo. Others quickly followed.
Their intelligence grew and their new bodies allowed them to use tools. With these tools they rebuilt the cities that were left by the Humans. They rebuilt the technology. Advanced it. Developed new technologies. Wonders such as cybernetics, robotics, energy weapons and even new medical compounds were born from their sweat and blood.
But they had also ultimately inherited the same problems and faults as their human predecessors. While they enjoyed their lives with relatively few conflicts at first, time and technological progress inevitably strained relations between the different regions as natural resources started to dwindle.
What started as international treaties for resources turned into heated arguments. Arguments to threats. Attempts were made to find alternative energy and fuel sources, but progress was significantly hampered by bureaucratic red tape. Governments broke down as their resources finally dried up, the lives of their citizens falling into anarchy.
Orre allied with Hoenn, Kalos conquered Unova. The Orange Archipelago was taken over by Sinnoh while Kanto annexed Johto. These four would-be powers engaged each other under the radar in a competition for the world's last deposits of resources and had built a supply of inter-continental ICBMs packed with unrivaled power known only as Judgment bombs...styled after that terrible weapon from a war that time had almost forgotten.
Kanto had the last known deposits of oil and uranium in the world. They managed, somehow, to keep the rest of the world from getting their hands on the precious scraps that Kanto still had. But their neighbors were like starved Sharpedos on the hunt. Kanto was barely keeping them from taking the deposits by force and everyone had very itchy trigger fingers.
Predicting the inevitable war on the horizon, Silph Co. entered into a Government contract to construct a series of large underground fallout shelters known as Pokemon Reserves, or more commonly as Refuges. The then-current government of Kanto ordered Silph Co to construct no less than two hundred and fifty refuges to be built in varying sizes and capacities, each with different features. They were to be scattered around Kanto and Johto near population centers and in mountainous regions. Silph Co looked at it as a chance both save as many as they could and a way to advertise new products and services, holding application processes for 'mon to get admission into a Refuge near them. But both Silph Co and the Government knew that they were racing the clock and losing.
Nobody knows who fired the first shot. What is known is that at 7:30 PM on Halloween night some 200 years ago, some 'mon somewhere pushed the button. The first bombs hit Johto, annihilating Cianwood City and Blue Point Isle in rapidly expanding rings of flame and radiation. Almost immediately thereafter, Silph Co activated the emergency tags they had given to the selected Refuge residents and the Government activated the emergency broadcast system as more towns and cities were hit by Judgment's fire. The Kanto military reacted in reflex, blindly launching their own bombs in the ensuing panic. The other countries of the world did the same, ensuring mutual worldwide destruction.
Chaos erupted. As the air defense systems activated, thousands of 'mon scrambled to the Refuges in a large tide. Military intervention was required to keep the peace at the Refuge doors but even that didn't prevent riots from breaking out. Inevitably, the large hermetically sealed doors swung closed and sealed as the world plunged into the darkness of fire and radiation.
But it was not, as was predicted, the end of the world. Instead, it was the prologue of another blood-soaked chapter of history. The new children of the world have succeeded in destroying it, but war never changes... Pokemon do.
As the Refuges gradually opened their doors across the next two centuries, the occupants within had only the hell of the wastelands to greet them. And life...was now a struggle for survival.

Well, Mewtwo are cats and Keckleon is the closest thing to a chameleon, and Deathclaws came from a certain type of chameleon, so probably not. But then again, if you inject Pokemon into much of anything, I imagine even the Deathclaws would have different Pokemon species attached to them. And with that, even more monsterous forms.
