This is an example of what it could look like. Other than the obviously new head, I made a few edits. His sleeve is gone to match the sprite version of him, and his hand nearest the camera I scaled up slightly to be in better proportion with his head. I also had to do some slight filling in the blanks on the wooden pole when I removed Link's massive anime hairdo. I tried to go for a bit of a wet and messy fur look since he's in a storm. The design was based more on his sprite in game (Link to the Past) than any sort of fan art, including Ryu's cover for the original mod where she added Link's bangs and long tufts of hair going down his head, even though the actual sprite has a more rounded look without the hairdo. Let me know what you think.

Indeed, this is quite nice! I admit, it looked a bit odd to me at first, until I saw the part about trying to make his fur look wet and messy, then his appearance made a lot more sense to me.
As for which version to base cutscene graphics on, admittedly, even in the original unmodded game, Bunny Link's appearance was not fully consistent. Note that Bunny Link, in the linked image, has fur tufts on the side in his back sprite, but has a much rounded head look from the side and front. It makes me wonder if perhaps the original sprite artists perhaps did not care quite so much about Bunny Link. Which makes sense, in a way, since the player was originally not intended to play as Bunny Link for more than a minute or so, but still.
I myself, in the sprites, initially went with a more rounded look like in ABLttP, but then decided that it needed something extra, so I added the fluff on either side of his face on the front and back sprites. In combination with edits to fit the size limits of the sprite, this results in a sprite set that does not look quite so round as in ABLttP, so ultimately, this game's look is not consistent with the previous one. For that matter, neither is the palette. I could not really change Link's fur color without a lot of palette collateral damage, since more things use those palette entries than just Link.
Wow, I've rambled a fair bit. The point I'm getting to is, which appearance (be it fanart, Bunny Link's Awakening, or ABLttP) you base the cutscene graphics on is up to you and there is no wrong answer. The main thing that matters is that it the cutscene graphics are consistent with each-other. And that they look good, of course, and this is a promising start.

Okay cool. I noticed the inconsistencies within the original sprites myself, I was one of the weirdos who spent way too long as a rabbit and explored every corner of Dark Death Mountain and everywhere you could go without getting the Moon Pearl. There's a fairy fountain in Death Mountain to the bottom left when you are first a rabbit. Kind of interesting you'd have access to that, since it does literally nothing for you. Anyways, for the purposes of this design mockup I ignored the tufts since they only appear in the back and not any other direction. It seemed like the odd one out. For the real thing though if that's what you're adding to the sprites I could also add what I'll forever dub the furry sideburns. We can pretend Link is from the 80s or something. ;)
Other than that I kind of feel like the image could use some additional edits for the version in the mod. The head seems a little small or something. It makes him look more like a Starfox character. I'll have to play around with it a bit. Glad it came out decently enough though.

Well, actually, what I'm adding (I think the only sprites I've altered since posting that were the side ones) is more just tufts of fur on the cheeks, which, in my mind, looks somewhat like this.
Again, though, given the inconsistency in depictions, there's a lot of leeway on what appearance you settle on.
