Definitely the runs on the third turn, because the encounter rate when flying around is so absurdly low that it took literally twenty minutes of just sitting there holding A before you could try again. That's why I never felt bad about using the Vanish/Doom trick (Doom, not X-Zone, so that I could get the Magicite, which was sort of the whole point.)
I remember the first time I fought him... I was like, "WHAT? Monsters in the sky! Oh noez!" Then the bastard L5 Doom'd 3/4ths of my party and killed the other one. I have yet to start a game up and the first two fights with him not be as easy as I like, but that's what makes ol Doom Gaze such a fine boss. ^^
You can always count on a encounter with him the first time you leave Kefka's Tower, though, so try to beat up on him BEFORE you go there so you can make the most of his guaranteed appearance.
Also, Setzer's Fixed Dice seem to be a good answer to the HP problem, especially if you can land a 9,999 damage hit.
Tip: Try for a three-encounter KO with Setzer and Sabin in your party. Fixed Dice + Bum Rush once per encounter, along with your other characters, should do him in IN THREE ENCOUNTERS.
