My other faves are Rap Rat and NES Godzilla Creepypasta (Moon Beast is AWESOME!), but I'm Your Problem Now and Sour Pop will ALWAYS haunt my dreams. Oh dear GODS. SOUR POP. As a former pupiphobic, I can attest that THAT is nightmare material.

On a lighter note, one of the funniest is Attract Mode, with the obnoxious arcade announcer commenting on a man's everyday life.

Despite being a big fan of Bogleech i never actually read the NES Godzilla one - it was just so long.

BUT after this comment I went back and read it and...damn. Its so good. Soo so good. The pixel art is REALLY spooky and great.
