I've been wanting to do this for a very long time. Back around Decemberish is when i saw that Caindra, an artist that I've commissioned a few times before, was going on an article hiatus, but had planned on opening after that. Asking if this was something that she'd be interested in when she opened, she seemed excited to do so, so of course I was quite eager and impatient for the time to come.
Im assuming that it was due to some RL issues, she wasn't able to open until the beginning of March, and you can bet that I'd been watching her journals like a hawk for those last few months, so I jumped right on the chance!
Fast forward a few months and the commission is finally done! A regular and Mega Evolved version of Skal in Greninja form: Skalninja! I am super excited to have this finally done. I followed Pokémon for the first 4 seasons, drooped off for the 5-6th, then came back in a few months before sun and moon. In that short time I played through all of Pokémon X and caught up on the animals for Gen 6 and instantly fell in love with Froakie and its attitude. Out of the 3 evolutions Greninja is my fave, and it's personality is similar to part of mine, so yea. XD
In the spirit of Sun and Moon and the Alohlan Pokémon I decided to have Skal be an Alohlan Greninja to explain the Fire Dark typing, and instead of a water shuriken he grows a pair of flaming wings for his mega and throws homing fireballs. Maybe I'll come up with a moveset for him. Idk. We'll see. XD
Expect to see more of this guy! I have some images planned for him and friends. Things will be interesting!

I'm going to be using text-to-speech here so please forgive any typos.
I'm going to direct your attention back to that series of episodes where Ash and his Greninja go to the ninja Village. At the end of that string of episodes when Ash and his team go to go on their next adventure we are treated to another scene of the Guardian Shrine that they have at the village. If you look at the photo of the Guardian Pokemon in the shrine you will see that it is a Greninja similar and look to ashes. Mega stones did not exist that far back in the timeline of they are speaking of which leads me to believe that Mega Evolution was possible way before mega stones ever actually existed. Mega stones are likely a man-made variant of what was needed for the Pokemon to Mega Evolve kind of like a steroid if you will. This would explain why any Pokemon that has a mega stone can evolve with a trainer of the corresponding Stone regardless of the bond method to share. I believe that the form-change that Ash's Greninja goes through is actually the original way that Pokemon mega evolved; through a deep bond with their trainers. This would explain why Ash's Greninja cannot change form unless their thoughts and desires are in sync. They have to be so close that they are basically the same. Moreover I think what the two of them have is a much more powerful variant of what the normal Mega Evolution that we see is and if the two of them where to continue working on that Bond they would become the strongest duo in existence.
This is all just speculation on my part but it makes a lot of sense and really ties in with the Ninja theme that Greninja has going on as well as the theme of The Village that has all of those Greninja. Therefore to me it only makes sense that this is simply an ancient version of Mega Evolution lost through the years.

A fair enough theory, if you choose to believe that then fair enough, but may I share my own?
The first instance that we know of Mega Evolution occurring in the Timeline is of Mega Raquaza gaining the energy it need to evolve from the meteorites it consumes. It did this in order to stop Primal Groudon and Kyogre at the behest and prayers of the Ancient people of the day.
I theorize that Mega stones are, in actuality, the undeveloped forms of the Space Virus that becomes Deoxys. The fact that it is the DNA pokemon capable of shifting it's form seems highly coincidental for my tastes. Of course, this is only half of the equation as Mega Stones can only be used when you have you're own Mega Bracelet (or some deviation of that). These were most likely form after AZ used his alchemy engine from the residual energies coalescing into physical material.
As I recall, it was said that Ash's Greninja was indeed special, and that the energies produced to perform this evolution were different than Mega Evolution. I should also site that it IS a requirement to have a strong bond with your pokemon to Mega evolve in both the game and anime. As in the Volcannion movie, the villain was able to force a Mega evolution on pokemon at the cost of causing great distress and pain to the pokemon in question.
As for Greninja's evolution....while I do believe it is similar to Mega Evolution, requiring an even stronger bond to achieve, it is more of a Genetic quirk to the Froakie line that appears so rarely, and can so be rarely achieved between trainer and Pokemon, that the number of instance can be counted on a single hand.

I dont even remember the EP where it was mentioned that Ash's greninja was special and that there was a quirk like this to him. It just doesnt make sense though that it wouldnt be a form of mega evolution, and here's why I think that: The greninja in that shrine painting was the same as Ash's. The only form change that we know of that were pokemon are the same for everyone are the regular and mega evolutions, but when Ash's Greninja changes form he takes on characteristics of ash, or so its been said based on his general form. By that all of these form changes should be unique to the trainer that that raises the greninja, with each one being a bit different depending on their trainer.
And from what understand most of the movies are considered to not be cannon as is. I could be wrong on that, but that was something that was floating around way back when the first few movies came out.

Ehhh, the canon of movies or not, it's even pushed in the games narrative that Mega Evolution is meant as something special between trainer and Pokemon. Not just a simple booster for the Pokemon's power.
Near the end of the Anime X&Y it's said that Froakie was subconsciously looking for the right trainer to bring out it's latent power. Plus, the fact that only Ash's greninja, even outside it's evolved form, can sense the fragments of corrupt Zygarde points to it being unique.
While we can see that the Ninja Hero in the painting is the same as evolved Greninja, the fact that we don't see it's front, and the fins that most mark Ash's Greninja as his, was most likely an attempt by the anime to imply the connection between the forms without getting fans clamoring for this 'alternate' Ash Greninja form.
I'm not saying that Mega and Familiar evolutions are not closely related....just that they're not EXACTLY the same thing. With the prerequisites being a bit different for each.
Plus, the most definite proof is in the pudding....In the actual game, for a Greninja to evolve it MUST have the ability, "Battle Bond". Abilities, as shown by breeding for Hidden abilities, are Genetic.

I wouldnt take the ability Battle Bond as a definitive proof sort of thing. The games need some sort of balance and for the game its easier to just give Greninja that ability to keep it balanced than it is to require the transformation through say, friendship or whatever, because then every greninja could do it and have Protein as well, which is strong enough on its own. Can you imagine an Ash-Greninja in the games WITH protein? That would be a nightmare to deal with. The games arnt cannon either, so thats another reason why they cant be used as proof for anything, because they're not cannon and they have to take balance into accord.
