Squirrels are bundles of energy, most of the time. You might not think of it, looking at a squirrel sunning himself on the beach, but in any dire situation, they can get real feisty! Something Stitch probably didn't take into account. But to be fair, a squirrel sunning himself probably smells reeeeeeeeeally good. Squirrels are filled with all sorts of nutrients and proteins to keep predators going, after all, and that sort of tantalizing taste and aroma is gonna be all the stronger when the squirrel's laid himself out in the hot sunlight!

Oh well. He'll start digesting, eventually. Might leave the alien's stomach sore for a bit. But to be fair, Stitch is probably more bothered that he can't finish off that tail quite yet. Things don't really damage him all that much, inside or out.
