very interesting, it looks like you have a "skin" mesh there as well as internal skeleton bones. Are you binding the rig "bones" to both the skin and the skeleton?

I modified the appearance of the armature so that instead of geometric shapes, they appeared as individual bones in the horses skeleton. If I turned the shapes off, they would go back to the generic cones

ah, I think I've attempted that method in the past. It really add's to your mesh there. Makes it look much more fluid and easy to identify what should control what.
