Well, it was only a matter of time before one of the characters got an evil clone. The idea came about after Krystal "Daemon" Spectrum was kidnapped by Rocket Logistics in Pokemon Sepia.
Anyways, they clone Daemon and attempt to kill her (by leveling an entire Rocket Logistics Pokemon Research HQ onto Daemon). Daetwo was made to be Daemon's clone, to try to get Titan Corp to help out Rocket Logistics as Daemon is Stoenn Spectrum's younger sister. Stoenn Spectrum being the leader of Rocket Logistics.
It should be noted that Daetwo suffers from various pigment issues, but the reason Daetwo's hair is Red and Daemon's hair is blonde is simple. Daemon dyes her hair.
