It's been ages since I've seen the movie, but if I remember right, Zira said that Kovu's father was not Scar. Scar just took him in.

O HALLO, LION KING NERD HERE TO SAY: Yes, what you said is correct! And the [in my opinion, rather comical] reason for doing so, by saying that Kovu wasn't Scar's son, but instead, was "chosen" by him, was because Disney realized that by making Kovu as Scar's son, and then having him end up with Kiara (Simba's daughter), that would essentially be.. well... incest, haha. And of COURSE incest occurs all the time between lions in the wild, but Disney certainly isn't going to promote such a thing! xD

BUT THEN, Disney never addressed who Nala's father was. Later it was said by some Disney person that it should be assumed that she is the daughter of either Mufasa or Scar. Hence, there is already incest!

Oh my gosh, that's hilarious and probably/most likely/DEFINITELY true! Hahaaa! Funny that they didn't want to address it with Kovu though.. I guess they actually thought that one out!
