Something that came into my mind when I thought about how Mrs. Brisby's red amulet shows some similarities to Marvel's Infinity Stones.
Combine this with a distant alternated reality where the NIMH rats and Mrs. Brisby failed to save her children, leaving her alone with her loved ones (including Jonathan) all lost indirectly by the NIMH rats. Even though she has the Reality Stone in her possession and now the power to use it, bringing them back would only increase her bitterness knowing it's not the true reality deep inside.
