... I'm kinda confused here.

So far I understand (at least I think I understand) is that, this Charmander in Coles head is somehow the... spirit? Ghost? Of his fathers Charizard in the form of a charmander. who lost his life while protecting him, which somehow binded a part of his soul? Mind? With Cole. And now that Cole was turned into a Charmander, Danny tries to help him.

... I don't quite remember. Was Danny mentioned in the past?

Vaguely? It's implied that Aiden the Charizard/Danny the Charmander was also his dad's.
Needs more archive binge.

Basically, from what little flashbacks and insights we got, we know that Cole's dad used to be a pretty good trainer and that Danny here was his trusty charizard. We also know that he mysteriously died before Cole's birth (or at least while he was so young he can't remember him), so a good decade ago minimum.

What we don't know is : why and how he died, why and how his soul ended up trapped inside Cole, and why it's only awakening now of all time (though that probably has something to do with his transformation into a pokémon).

It's pretty impressive that there isn't more awkwardness at this point; just goes to show how much of a Pokemon Cole has become in his head.
